First game I remember doing that with for characters was Battle for Bikini Bottom when I accidentally saw inside Mrs. Puff. I had already learned to do it with level geometry in Harry Potter 2.

Of course. For years, Bowser's Sunshine model was repeatedly recycled with the only difference being some front pads on the neck were removed.

I doubt that sticking to a thirty-year old game's limited color palette is Ninty's highest priority right now.
