In SMO, the Broodals appear, pretty funny for rabbits to be villains in a game about hats considering they're constantly being pulled out of one

In Wario Land 3, Vampire Wario has his own tutorial segment, and to my knowledge is the only reaction to have it. At least from a bit of checking Fat Wario, Zombie Wario, and Puffy Wario didn't (I'm sure most others do not have them either). It's even viewable from the title screen after you wait for a bit.

Feel stupid for not realising this before, but in TTYD, in the intermission after beating the first chapter, TEC's camera briefly shows

A window through which we can see that the X-Naut base is on the moon, a fact that isn't otherwise revealed until much later in the game. Nice foreshadowing.

Paper Mario 64 - the Slot Machine in Shy Guy's Toy Box can be used in-battle while fighting the Shy Guys that come out of it. You play it by selecting and attacking it as if it were an enemy, sort of similar to the Goomnut tree in the prologue.
