My guess is Bowser will come in on the tail end of the game and be like "what is even going on?" then see jr having been beaten up and then become the final boss.

What if he's like "Junior! I told you to go to sleep at this time!" Sends him to the castle and saves the day.

Maybe he comes from the future, turns all giant for no apparent reason, and Mario and friends and "friends" kick the crap out of him and then the game ends and act like Bowser's never here.
