Like I said I think it's just defeat Baby Bowser. But what if it's some sort of huge story and Baby Bowser is turning everything from Cute and Adorable to ugly and hideous and Yoshi has to stop him, but that's not going to happen either.

Yoshi's Story had Baby Bowser turning Yoshi's Island into a storybook, and if it's not the kidnapping story all over again it will be that all over again.
