Pretty sure I've missed a fair few, but this is what I remember.

I know there's like five other games that aren't from any of the above series that I'm missing here, but I can't remember what they were for the life of me because of that. >.>
 
100%ing Metroid Prime 2: Echoes was a bitch. You have not one big world, but one big world and a smaller world whose very air hurts you. And you have to explore in both. Scans wasn't too bad(certain lore locations aside), except for the unintuitive ones: like Ing Webtrap and Stunned Head Module.(It's a bigger bitch to do both in one run.)

Metroid Prime 3: Corruption is fair enough. You have 3 worlds of okay size, 1 world of small size and the G.F.S. Valhalla. Valhalla is really small and late in the game you can go to a certain room and find all pickup locations(you could just look a guide, but this works fairly too.). I'm still not sure what scans I missed.
