I wonder what happened to Joker at the end of The Dark Knight
 
Don't know, but as far as we know, him and scarecrow are the only main villains out of all three of the films to stay alive.

Ra's Al Ghul - Died in the monorail crash
Scarecrow - Didn't die lol
Joker - Didn't die lol
Two Face - Got pushed off the edge by Batman, didn't he?
Bane - Shot with the Batmobile by Catwoman
Thalia Al Ghul - Died in that Tumblr crash.
