I don't think I understand your point.

You want to keep them as separate characters, but hide them in a folder that only appears when you select Bowser Jr.?

You're implying that the roster cannot be modified to accommodate more characters in any way shape or form unless they start creating convoluted alternate menus for "alts" like Koopalings?

Adding pages will only serve to make the roster an even more hot mess

Here's a roster from a game with a bunch of characters, and here's how they handle it:

I think it's far better to do that than add pages because you'll have to tirelessly scroll through them to find what you want
 
Speaking of which, I want more costumes next Mario Kart.

But please, keep them as alts. It makes no sense that putting on a cat suit or tanuki suit suddenly makes you lighter.
 
I firmly believe the amiibos should unlock costumes for the character portrayed than something for *bleep*ing Miis.

Wouldn't it be cool if the Wario amiibo unlocked the biker Wario costume for Wario or a Dr. Mario amiibo unlocked a Dr. Mario costume for Mario?
 
I *guess* they can unlock Mii outfits. But I'm talking about outfits for playable characters...so characters that aren't in the game are something that slipped my mind.
