The reason why Toadsworth is missing is because Fawful has him kidnapped in his laboratory and while he creates an artifact to destroy the Mushroom Kingdom he sends him a letter pretending to be E. Gadd to Mario and Luigi (and if possibly Fawful did not die), perfect story for a Mario & Luigi.
