Sure we can. We just did. Technically, if he pulls off the mask and becomes Bowser Jr. again, it must be what controls the transformation; what else would it be? He does nothing else but pull the mask off to reveal who he is.

Mario may not always fight Bowser, but, Bowser ALWAYS fights Mario. Who else would he fight? (Except, perhaps, Luigi. But, Mario would just come in and save the day. ;P)

I'd just assumed that an item is inside the box, and, by hitting it, the item pops out, as explained earlier. The question mark, in my opinion, is just showing that there is something inside the box, and disappears when the item does. I'd say that the same "magic" that makes the question marks...
