I honestly don't watch much anime, so I dunno who the best villains would be. Some of the Yu-Gi-Oh! ones would be cool if they weren't into this "heart of the cards" shit.

I've seen, Team Rocket in Isshu is more evil and smarter than before, but not evil enough, IMO.
Light from Death Note is pure evil, but no villain.
