I'd nominate TF2, but I think replacing Portal with Valve characters would be a better idea (if that can be done, of course).

I don't think anything in the top twelve can be replaced.

Yeah the Top 12 from the previous game are immune from being Replaced

I wouldn't really expect anything more than one species to last very long, the rest would kind seem like canon fodder.

MCD there's no problem with Nominating TF2. Pokemon Anime Characters and Pokemon will coexist after all.

but crash, toucans are awesome ;_;

the only way toucans can lose is if they go up against strider, an mlp character, or gary oak.
