Mario and Luigi are not related, one of them is really a siamese clone, that's why Luigi has terminal 7 brain cancer. I don't even know what that means, but it's bad.
 
Well we can assume that evolution in the Marioverse is at least similar to ours. We all started as single celled organisms.

As years passed on and the environment changed, so did the single celled organisms. Some evolved to stay in water while others adapted to live off land.

Somewhere down the line, Cheep Cheeps, Goombas and Koopas were all the same species, they only acquired different adaptations to survive.

Cheep Cheeps are from ancestors that evolved to thrive underwater.
Goombas and Koopas are part of the ancestors that adapted to land.
Koopas evolved to have protective shells while Goombas evolved to... look like mushrooms? It's possible this was a camouflage technique years ago when the environment was different. Now that the environment has changed Goombas are at a disadvantage which could explain why they are arguably the easiest enemy to deal with.

how i do think organisms in the super mario games are related is that the super mario goombas are cousins of the super mario toads because they both accessorize with a head fungus feature

the koopas from the mario of super mario games are essentially are of similar features in that a shell is participant on many occasions in these creatures, thats why if you ask many they will say a turtle is among them

for the mario characters that are weaponized like bullet bombs and cannon bombs from mario, we can usually say they are not descended, but rather a man manufactures in a factory them, so only they are related via materials used to craft the mario enemies

shy guy is an interesting man because we have never seen the face of a man, perhaps the brother of mario luigi could assist in this quest to label a man so shy, but only the sands of time will tell the future
 
koopa troopas and yoshis are pretty closely related, but different enough to not consider yoshis a type of koopa
goombas are more closely related to koopas than to toads, but still far away from both
here.
